Overview

Did you know that CCMAR has its own High-Performance Computing (HPC) cluster, CETA? Are you unsure where to begin or in need of more support?

Join us to learn the basics of using the SLURM job scheduler, along with practical demonstrations of bigdata workflows through bioinformatics-focused examples. Whether you plan to run memory-intensive analyses, compute-heavy simulations, or large-scale data processing, this session will help you get started.

Objectives

1. Introduce batch scripting and SLURM scheduler.
2. Blast alignment against NCBI and custom-built bacterial databases.
3. Setup and run any nextflow workflow found at nf-core.
4. Introduction of the national HPC Deucalion as part of FFCN (by HPCVLAB guests).

Pre-Requesites

Bring your own laptop. For true hands-on experience, you need a ceta account. Please contact dpalecek@ulag.pt for help. Please get familiar with the spirit of working on command line from Andrzej's workshop.

Target audience
  • Advanced Master students
  • PhD students
  • Researchers at any level from CCMAR and UAlg

Instructors

Andrzej Tkacz (CCMAR) is a microbiologist specializing in soil and plant microbiomes, a data manager within the AQUASERV project, and a metagenomics researcher.

David Paleček (CCMAR) is a marine metagenomics researcher and an advocate for OPEN and FAIR science practices. HPCVLAB (UAlg) promotes HPC computing.

The workshop is free, but registration is required as there are limited slots available.
